Reese reaches out to Dominic and offers to return the money stolen by Harper in exchange for Trey and the hit being called off on Harper, but he's not interested and demands that Harper be handed over. The Machine guides Root to escape from Control after having been tortured; afterward, Root calls Harold to tell him that the Samaritan drives were not destroyed: the bank manager had been murdered and replaced, and the impostor had swapped the disks with replicas before Arthur destroyed them. Finch is brought before Greer, who takes him to a secure room and reveals that Samaritan wants to rule the world together with the Machine. One of the Mafia members then reveals that he was working with Elias, but he's killed as Elias breaks through the door. But soon he finds evidence that she was being abused by her husband Peter Arndt Jonno Roberts , whom she married after Reese rejected her. Shaw disguises herself as a doctor to get close to Arthur, who is being kept under Secret Service guard as he inadvertently spills top secret information about a project called Samaritan. The Machine warns Finch of this along with the facts that the only way to defeat Samaritan is to upload a copy of the Machine to the satellite to battle Samaritan and that whatever building he uses for the upload will be destroyed by a cruise missile. Finch explains that after September 11, 2001, he built a computer system for the government that uses information gleaned from omnipresent surveillance to predict future terrorist attacks. The team turns to Root, who is able to get her knowledge from the all-seeing Machine. This particular simulation was number 6,741.
Among her numerous false identities, she uses the name of , the first programmer in the world. The Machine's latest numbers include Control, Senator Garrison, a presidential assistant, and a seemingly unconcerned Greer. Samaritan's actions leave Harold and his team with a difficult choice, whether to let Samaritan do their job or play along with Samaritan's new plan. In the present, Finch explains who the new number is, a man named Chase Patterson. A lethal and sexy government operative who tracks and stops terrorist threats before they occur finds herself on the run - and the new focus of Reese and Finch's attention.

Soon a computer hacker named Root finds out about the Machine and decides she wants access to it to free it from human control. Finch is able to locate the laptop and the Estonians are defeated by Reese.
Reese decides he can no longer see Dr. In a final simulation, all four of The Machine's assets move together, securing the software and the extraction. Reese heads to the bar and meets Latimer, posing as a former Marine named Tony Miller. Reese continues following Carter, who meets with one of her confidential informants Francois Battiste whom Elias has turned against her. Claypool has been diagnosed with a brain tumor and is being monitored at the hospital. As such, Finch, without the government's knowledge that he has a back door to the machine, wants to prevent those murders.
Finch meets Reese on the roof and after denying Finch's help, Finch deactivates the vest on Reese. An analysis of Said's backpack which he left with the laptop shows that Said is planning to hop a train to Canada, prompting Control to head to Detroit to intercept him. While dropping him off, Spencer hears flute music coming from room 214 - the braille numbers! At the end, a memorial bust of Finch's partner is shown in his offices. When The Machine decides not to communicate with Samaritan, Samaritan changes course, bringing New York City to a halt as it allows crime to dramatically increase. Then he's kidnapped by a madwoman who threatens innocents, physically harms him without warning, drugs him into compliance, and even tortures a man in front of him and then murders the guy to boot.
Reese agrees to continue preventing violent crimes. But I needed a partner, someone with the skills to intervene. Surprised, she and Finch follow The Machine's instructions to try to find Shaw, eventually driving to what appears to be a mental hospital, but which is also Samaritan's and Greer's base, having previously intercepted a communication of Samaritan that it is focusing on finding the location of The Machine. Finch identifies the driver as Willis - another ex-soldier from Joey's unit. Finch does not necessarily agree with the Machine not forcing the radio host to quit to save his life from Samaritan, but Root believes the Machine allows for humans' free will and will not interfere with it. Tao, as directed by Reese, injects her with an antidote.
Elsewhere in the school hallways, Spencer notices walking about and approaches him to talk about the investigation. With Carter's help, he and Tully apprehend the smuggling gang and L. Reese gives Joey a large sum of cash and tells him to flee the city with his girlfriend. Reese arranges for Fusco to spy on Carter by becoming her partner, but Carter eventually becomes Reese's ally and drops her investigation on him. The team also battles Vigilance, a violent anti-government organization devoted to securing people's privacy.
